However with IE11 Network Connect wouldn't launch at all. I myself had this occur for three separate remote customer sites I connect with, and believe it is Java related (but I'm not sure). Check all debuglog file (3rd column), and see where is taking more time, if needed, increase (just for testing) the logging to detailed. So, the problem could be in other place, as ryElr3y mentioned, so also check logs of AntiVirus and AntiSpyWare software. Based on my own experience (and now yours too, apparently), there is something basically incompatible with IE11 and the Juniper VPN connection functionality.
